By default the comparison lap x-axis is scaled to the primary lap. This means the two arrows on the map are in the same location. You can choose "Time delta" in the graph, which will show the difference in seconds.
If you don't like that, you can always disable the x-axis scaling in the graph settings. Then the difference shows up in the map. But then the graphs will be out of sync tool.
